Relatives of an Australian-based cardiologist once accused of murder have been forcefully evicted from their homes in Uganda following a court ruling.

The high court in Kampala last month ordered Dr Aggrey Kiyingi's six properties be sold off to pay a $A1.3 million debt to a contractor he claims does not exist.

Uganda's government newspaper - Uganda News Vision - reported on Tuesday guards at one of the homes in Buziga fired on police before being arrested.

"I would like to reiterate that the alleged deal is a calculated, sophisticated and callous act of professional fraud," Dr Kiyingi told AAP.

"(Their) aim is to steal my property and propagate a dirty smear campaign against my name and take advantage of my absence from the country.

Dr Kiyingi was acquitted in 2006 on charges of orchestrating the shooting murder of his wife, Robinah - a high-profile lawyer revered for the human rights and corruption cases she pursued.
